Got my hands on Sony Vegas and started messing around with different layer effects and video effects. Might see if I can get this into Starsiege. Though it may vary depending on the quality after I run it through Radgame tools.
Once you get use to the basic interface on the bottom it becomes pretty easy to make the menu you want. You can make the buttons videos themselves then import them into the main video (i.e the mainmenu video) so you have pseudo animated buttons. In addition to that you can set layer blending for each layer you have in the project.

I'm gunna have to upload the video again. For some reason Sony Vegas decided to smear the nuts out of my video and then put in frame stutter for whatever reason. Also Quicktime sucks playing .avi files. Just blurs them all to hell. Winamp appears to be the only program that can render the video properly.
edit:
Well the video is a little better. For some reason it was much darker than it should of been and the resolution was a bit off. Here is a still image of the menu.
edit2:
Nevermind, Sony Vegas just has awful pre-configured render options.

Because this is a video the buttons are part of the video I cannot use it for every gui. So I've been dabbing in different "generic menu" backgrounds for a bit. The first one I have came up with is a zoomed in version of the 2 planets.

Finally got off my arse and converted the 2 videos to the proper format to get them into Starsiege. Finally figured out the proper format and settings to convert them properly. I still need to add functional buttons, perhaps some special effects, fix up some colors, and *Stares at the Starsiege logo* center that logo with the planet.

PD, I'm not gonna lie... this is awesome work... I would love to see you make a full gui overhaul.... but with one recommendation.... can you use the background Dethl posted about? It doesn't have to go in the finished one... I'm just curious as to how it would look.
